It's impressive that you've broken out a how-to on how to do this as many people have requested how to do this. I once thought I did. too, but the more I see how the game treats ballplayers with virtually no stats and makes them stars in the draft and (eventually) in the game, the more I'm convinced the historical minors as a whole, aren't for me.
I think the problem is ootp 23 lots of weird things with rating terrible players excellent.
I use ootp 21 and have no such problems. Good players rate good bad players rate bad.
Try the same years on 22 or 21 I am sure you will find no problems.

Here’s a question. How much harder would this be (creation of minor leagues and importing all rookies including Negro League players for an annual draft) in a sim starting in 1914 with the Federal League included as a third major league? Will the game allow me to affiliate minor league teams with FL teams, to create an organization?

I am sure it would be nearly as easy. Only difference I would say is that if you start your league in 1914, once the initial setup was completed, I would take steps to go to the Federal Association league settings and make it a major league as well as 'unaffiliate' it from MLB. At that point (assuming you uncheck the Automatically import historical rookies followed by Automatically expand league every season after your draft class is added like suggested in the first post) your Federal League would continue as a major league and you could add an affiliated minor league(s) to it if you so desired.

Just wanted to bump this with a few associated questions.

In my full historical Bucs save, which has historical minors OFF but to which I have manually added a AAA level, I'm running into the problem in the 1940s of being slightly short of players.

Obviously I could click historical minors ON and solve this, but this save is scheduled to run the full duration from 1901 to 202? and I really want to try keep the file size down and don't want all the MiLB guys coming in all the way along.

But I would like to have them doing so until the MLB Draft Pools start increasing in size.

My first recourse is to just manually import players from the MiLB database for these years, but that is messy - so I was wondering if, in keeping with the above suggestion, there was an automatic way to achieve this?

I wonder if there is a way to get this to work, but with the rookies being imported as free agents, instead of into the draft pool
