Problem with Backups

I'm trying to get a long-term project going, and in doing that I want to make sure I have backups in place so that I can revert when (not if) I screw things up. I'm running into an issue though; sometimes the backup doesn't fully work. Example:

Save file A - I make a backup and restore it to save file B, which I proceed further with.

Later, I make a backup of Save File B, and restore it to save file C.

Save file C though consistently is not fully functional. Specifically, it has no logos and the pop-up telling me the number of files copied/backed up is smaller than before. I've done this repeatedly with the same result.

How do I fix this or assess what is going wrong?

Figured it out, I needed to use 'Copy All Files'. In case it hits anyone else I guess, this wasn't obvious to me.

I was having the same problem with logos. I'll try save all files next time.

What is the difference between "backup" and the "copy all files"?
