Can I form a league made of historical MLB teams and Negro League teams ? An example being the 1931 Homestead Grays competing in a league consisting of the best teams of each franchise

I'd start a game (in whatever year you wish), wipe it clean of free agents, teams and players. Make sure you have MLEs turned on for Negro Leaguers if you go through the Wizard. Then once you are at Day One, go to League Settings, Edit League Structure and from there you can add (in a few clicks) historical MLB teams (AL/NL). Here is that screen. For the NeL teams you need to not pick the "Add Historical Team" but instead just "Add New Team" and name it whatever you want.

Then you need to go to the Free Agent list screen, and import each NeL player you are seeking one by one. The wiki has good instructions for importing historical players. For the NeL, even with the MLEs on, you likely need to use their Historical Minors ID and toggle on the option to look in the Minor League database. Then make sure the team and league structure looks good and generate a schedule.
