My old players enter free agency, sign with a team, and then disappear

I'm in the third year of my franchise and I wanted to check up on a few of my old guys, so upon searching for them I found that they had signed with other teams and are listed as being on the team they signed with but have no stats at all (it's mid-May).

So I click on the team page from the player's profile page and here's where it's a little weird. The player is listed as being on the team, but it's the initial roster if that makes sense. In other words, I'm the Rockies and I had CarGo but he actually left via trade to the Phillies in his contract year and then entered FA. In FA, he signed with the Cards. So I look up Cargo and it says he plays for the Cards on the search page. I click on his name and he has no stats at all. From his page, I click on the Cardinals team page and they are listed as 0-0 and have their default roster (as if the game reset) but with him on it.

BUT... if I click on the league page on the side bar, then click on the Cardinals, it shows their actual page with updated 2018 stats and the lineup built by the CPU and such except Cargo is completely missing. He's not on the DL, he's not on the bench, he's not in the minors, he's not even listed as being on the active roster. He's just gone. He didn't retire or get hurt or anything, he's just missing.

It isn't just Cargo, that's just one example. But seemingly anyone who was ever on my team disappears when he signed with a new team. Jose Bautista (I traded for him last year) is another example. Anyone else experiencing this?

*Also, I've noticed that over the past offseason, any player who was a free agent when my franchise started in 2016 was duplicated and entered in FA again. So now there are two Greg Hollands, Emilio Bonifacios, etc. in my game.

Only thing I can think of is that over the offseason, I added an independent league to my universe and that somehow screwed everything up. Ugh.

Upon further review.. it looks like I've somehow duplicated my MLB league. So there are two of them. The other started with 2016 rosters and has no schedule. But that league can still sign players and such. I have no idea what to do?
