What I want to do is set up a custom league, with two divisions of 6 teams each. On these teams I want to hand pick real historical players to populate the rosters. Is this possible in the game? It seems like it should be.

Yes it is.
You need to learn how to import players from an external database.
I would check the manual for importing player information. You can bulk import players from a CSV once you understand the import process.
Check the mod boards here for specific help.

I would create the league then delete all of the players in it. It is a global option. If you create minor league you will need to delete all of those players also.

Once you have a player-less league you can use the player import feature to fill it up.
